1. 〇 We can have a long talk at the restaurant.　そのレスタランでは私たちは長話ができる。
2. 〇 We can have a long talk in the restaurant.　そのレスタランでは私たちは長話ができる。

at the restaurant はダメではありません。
どちらも問題はありません。

ただ、at+場所よりもin+場所の方が場所は広いので、その方が長話はし易いかも知れませんね。
