ここで、The river flowsで省略されてるのが「in the valley」であることが分かります。このように、名詞ではなく副詞が省略される時は、前置詞をwhichやwhoの前につけることが出来ます。そのため、このようになっているのです。

ただし、thatの前にはつけられないのでthatを使いたい場合は「The valley that the river flows in is one of the most beautiful in Europe.」という感じになります。
